Sole striker Rodoljub Paunovic opened the account in the 36th minute before Sabri Sahar made it 2-0 three minutes later.
Rodoljub silenced the crowd after Park Taesu delivered neatly for the Serbian striker to find the net.
Shortly later Sabri struck and Andy Nicholas was beaten again, this time from outside the box.
The local midfielder took credit for victory after leaving the Crocs stunned beyond recovery with the blistering shot.
It took the home side almost the entire duration of the second half to finally come up with a proper response.
But the last minute goal from Pedro Henrique did little to prevent Sabah from taking victory.
Team manager Henry Saimpon said the win was a meaningful one.
It was also the perfect gift for Datuk Peter Anthony. The Sabah FA president recently celebrated his 48th birthday and was on hand to show his support to the team.
The three points lifted the Tambadaus to the top three in the standings climbing two places from fifth spot if not for at least one day.
Sabah continue their Premier League challenge with a home match against Police (PDRM) at the Likas Stadium on March 2.
