Why won’t my Nikon D3, Pocket Wizard MiniTT1, FlexTT5 and SB-800 flashgun function together?

When you’ve got a flash on the camera, you need to set it to master mode. The remote flashes will need to be set to TTL, as the master flash will control them via the TTL communications. The Nikon CLS Zones correspond to the A, B, and C Zones on your FlexTT5s. You will be able to use the remotes in either manual or TTL and adjust their power from the master flash.
